Anybody has any experience buying DSLR in Japan before? Does the CD software comes in English? Any other stuffs to take note of that might be different?

For Nikon you can exchange the Japanese manual to an English manual. Software usually is in many languages, incl. english....

But you must go to the Nikon service center yourself to exchange the manual, there is one near the Shinjuku station (next to BIC).

Not necessarily. Most times, the stores will have copies of the English manual on hand to do the swap at the point of purchase - it is a service they perform for their customers.

basically nothing much is different, the CD-ROMs etc comes in various languages including English, as for user manuals, i personally download the english versions from the web and print them out, afterall you'll probably just read through the manual only for a couple of times =)

for some of the best prices in Japan, check out www.kakaku.com
