I just watched a program on animal planet where they show Frigate birds steal fish from the beaks of other fish, in MID AIR! And the photographer kept everything in focus almost effortlessly!

My question is, do these photographes use Autofocus video cameras? I find it amazing that still cameras have such trouble keeping focus on birds in flight and in video, it 'seems' easy.

That is why they don't get peanuts for their jobs and skills in video and image acquisition.
A lot of money and time are also spent into researching new video technology like miniature camera modules and recording technology.

Or it could even have been a 3D modelled scene that looks super realistic.

So, do you know if they use AUTOFOCUS cameras? or do manually focus?

No it wasnt a 3d animation.

Possibly shot the footage from a gyro-stabalized platform?

Yann Arthus-Bertrand's Home had similar type shots, although his subject matter might have been a bit different. He flew around in a helicopter equipped with a stabilized camera housing to get such shots. If you haven't watched it, I recommend you have a look.
